Tramming a mill drill ain't for sissies, that's for sure. I have an RF-31 and went/am still going through the same thing. One thing I found is that if the spindle is loose then tramming is difficult to do, simply because the anchor for the indicator is moving around.

Tramming a vertical mill is not really good practice. In my experiences, one would be sure that Y is perpendicular to the X table. This would be accomplished by mounting a granite square on the table and running the quill up & down along the square with a "tenths indicator.
If you don't know, tramming is the process of adjusting the mill's column so the spindle is perpendicular to the table. By the way, this procedure only trams the X-axis. Unlike most other mills, the mini-mill's Y-axis is not adjustable, although there are ways of doing it if you're willing to go to the trouble.
Mill: Alignment and Tramming Same as my lathe, my mill Grizzly's version of the Sieg X2 mini mill. Unlike the lathe, the mill needs some work right out of the crate to be usable. At a minimum the column needs to be trammed to do work of any precision at all.

Then tram the direction along the X-axis by adjusting the tramming screws on the milling head mounting plate. The mounting screws will have to be loosened slightly to make these adjustments. When both directions are adjusted, tighten the mounting screws (below). Remove the magnetic base and dial indicator, and reinstall the drive motor.
I put my 4" vise on a 10" rotary table (more or less permanently) makes tramming a breeze. Also note, When my vise showed up it was out of parallel by several thou. A complete disassembly, wash with WD-40, and reassembly got this done to sub thou in all dimensions. All that machining/grinding crap can get into strange places.

I had tore down, cleaned and reassembled my HiTorque 3960 mini-mill and was sufferring grief trying to tram with shims. After installing the nuts & bolts, as directed above, I elevated the column by 1 full turn, then backed down as necessary to measure within 0.0005 on a Pro-Tram 5" unit oriented in both X and Y directions.
